Speedo reading with different wheels

Hello,
I've just bought a Baghira dual sport, which has 2 sets of wheels; 21" enduro wheels and 17" supermoto wheels. This may be a silly question but will the different wheels effect the speedo reading? I've looked in the owners manual that came with the bike but it doesn't have anything about swapping the wheels over and at the moment the speedo doesnt seem to go above 50mph with the SM wheels on. The bike doesnt seem to have much top end, but I am used to an RF600 and 1200 bandit!
It may be the gearing set up which i will also look at.
Any suggestions/help welcome.
